Ok, understoon. The problem is that in this case you don't have to set custom in the application's theme property. Just leave it as Seattle. That's because the customizations made by the Graphic Theme Editor are based on the Seattle theme.
The GTE saves in the application's custom directory the customization files required to obtain the desired effect (for example custom.css, filelist.txt, and so on).
When you have finished using the GTE you have to use the enable command, that saves the changes into the custom directory.
So, in order to customize the app:
- leave the theme as Seattle in the application properties
- open the GTE with Tools->Graphic Theme Editor->Open in... command.
- create a new Seattle based theme with (or use a previously created one)
- eventually click on customize to complete the changes
- close the Customize Theme window and click on Enable (with this you're saving the real customization files into the custom folder)
- compile your application
